Siem de Jong put Ajax ahead with a close-range header after nine minutes but before the break an own goal by Marko Pantelic levelled the scores.
A second-half double by Luis Suarez, his 28th and 29th goals of the season, put Ajax back on track and Waalwijk finished with 10 men following a double booking for Ruud Berger.
Elsewhere, an early goal from David Mendes da Silva earned AZ Alkmaar a 1-0 win at Sparta Rotterdam and Groningen beat Roda JC Kerkrade 1-0.
Alkmaar moved into fifth with 48 points, three behind Feyenoord who have a game in hand as their home match against Vitesse Arnhem was abandoned with the score at 1-1 at half time due to heavy rainfall.
